I've the same problem. But I noticed that using pdf in Prezi really slows the whole thing down. So the best thing I found up till now is to have the pdf in full screen on my molecule, take a png screenshot with PrtScr and insert it into Prezi. Although the smoothing of bitmap images in Prezi is quite good, it can sometimes end up in something ugly. So I'll try to avoid that too.
Still searching for a way to improve it.

I've been using CodeCogs to put swf equations into prezi for a while now, and I would like to expand it to using LateX to display chemical structures.
I've been the chemfig LateX Package, and it works great, but I haven't figured out how to put it into prezi without adding it as a pdf.
I've been looking into pdf2swf in the SWFTools suite, but I haven't quite figured it out. Anyone have any ideas?
