I have been encouraging my students to use prezi to feedback assignment work which they have fully enjoyed.  I am using the edit facility to comment and mark their work but it is rather time consuming and I need to show evidence of feedback.  Any suggestions on how others have used this?

How about using a screen recorder such as Jing - play the prezi whilst reviewing and commenting on the work via microphone. Save the screencast to send to your students. in my opinion you have to make habit of student to maintain a dairy and note all the work in the dairy and ask the parents to check the dairy regularly , this solve your problem and remove the extra overhead
